When I tried looking for checkpoints in the Gears of War for Windows folder, it was populated with dark messiah checkpoints. No GoW checkpoints were found. I even clicked on a couple and was prompted to put in the DMMM disc

Your Windows must be really messed up, with such a thing happening.
They don't even come close to each other. Your Dark Messiah is either the dvd version having a Ubisoft directory or the Steam version.
GoW stores its saves in 'Gears of War for Windows' in your Documents folder...

Yeah I agree. It's the dvd version but I can't find the Dark Messiah saves other than in the GoW folder.
Everything else is fine so I'm hesitant to reinstall Windows. Could the problem be that DMMM is on the E: (partition) and GoW is on the C: where My Documents is installed? I think GoW didn't give the option to redirect the installation (E: is where I store all games when possible).

GoW DOES give that option! You must have missed that. Reinstall the game then.

And copy/paste the DM saves where they belong: X:\*your games folder*\DMMM\Dark Messiah of Might and Magic\mm\SAVE\
