To get Windows Update working again was this what you did?

See if this helps::
1. Click Start.
2. Choose Run.
3. In the Run box, type (or copy/paste from this post)
regsvr32.exe wuaueng.dll (note the space there in the middle)
4. Click OK.
After the regsvr32 command, start regedit.exe
and locate the key
HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Services\wuauserv
If you find a DeleteFlag value there, delete the DeleteFlag value.

What an adventure! All i can recommend is switch to Windows 7 asap. It has much better inbuilt security. Asks your permission for almost everything. If that kind of pop-ups attack me during browsing over louche websites, i immediately kill their process via TaskManager (Ctrl Alt Del). That's possible because they cannot get far without my approval. So they present their tiny menu asking if i really want to leave without trying their program, click OK? I WILL NOT CLICK OK. Instead i kill those IE windows. What you had, that looked more like a stealth attack, possible on XP so it seems.
Plus, Internet Explorer 9 has smartscreen filter which you can turn on. Windows XP users are stuck with IE8.
